The city, which also had the Danish name Taphus (tavern), is named after Queen Charlotte Amalie of Denmark and Norway, married to King Christian V, who ruled from 1670 to 1699. Also the name of St. Thomas was used in Danish rule until 1917 and from 1921 to 1936. The name Charlotte Amalie has been in use in the period from 1917 to 1921 and then from 1936 until today.

The city has numerous traces of Danish rule, including the street signs with the words: "Dronningensgade", the Jewish Synagogue (1833) is located in "Crystal Gade" and fortress from the 1870s called Fort Christian.

Charlotte Amalie is probably the most important and busiest cruise ports in the Caribbean. The airport outside the city named Cyril E. King Airport.
